This one's simple to describe. If you change the game's fullscreen setting in the Options window, it will be saved (so if you set the game to windowed, the app'll open windowed next time it starts). However, if you use the keyboard shortcut, your new fullscreen/windowed setting won't be saved (so if you start in fullscreen, then use the shortcut to switch to windowed, the game will start in fullscreen next time you run it.)
Is this on purpose?

To my knowledge does the shortcut keys not change the settings. They are for temporary changes.

This is intentional. My thinking is that users wanting to change permanent settings will open up the Options dialog and change that. The only exception is window size: this size is remembered just from dragging.
If it's confusing, I certainly could make Command-F changes be remembered, but I'm thinking players might not want to change the start-up settings this way.

Don't change it Vern. The behaviour is consistent with many other applications.

I agree, don't change it. The Options setting makes more sense as a default setting.
